I've been having that same problem since forever and I think I just found a solution to it. It's not a final solution by any means but it's good enough for me so I thought maybe you'd like it as well. I don't use IE so I'm not really interested in keeping it's bookmarks and just seeing the Favorites folder everytime I open my personal folder was driving me crazy. What I did was to change the location of the favorites folder to someplace I don't open regularly.
1 - Create a dummy Favorites folder somewhere on your computer that you don't access all the time. This way, you reduce the chances of seeing the folder there and going crazy every time you see it :D In my case it was C:\Users\Public\Cr@p\Favorites since I don't use the public folder that much (I share files across my network using direct sharing instead of the public folder)
2 - Open C:\Users\(Your Personal Folder)\ and right-click the Favorites folder
3 - Under the "Location" tab click "Move" and let the location point to that dummy folder you just created.
4 - It'll ask you if you wanna move all the files from the original folder to the new folder etc. Just click yes and you're done.
Edit: I just tried it for searches and got the same results. For added bonus you could change the new folder containing the Favorites and Searches folders and give it a hidden attribute.
I've tried to make the Favorites folder re-appear a number of times by opening IE but so far it's all clear. Same goes for the Searches folder I hope it works for you too :)
